2008 Mk5 R32 needs DSG service and temperature must be 35 C for correct fluid level, I read the car can't be running while using OBDeleven, how can I check the temperature to ensure proper fluid level in the transmission, should I unplug the unit before starting the engine then shut it off, plug in the unit and check the temperature and unplug it again if it's too low?, thanks.

Sorry this is not my car. However with regards to using OBD11 with engine running you can certainly do this (on my car anyway) as that is the point of the live data section.
Don't know about the DSG Service process (if you have to turn engine off for some reason) so cant confirm the procedure to do this.

The car should be running to warm the DSG and circulate the fluid using the pump. When you reach 35*C, you then put in and tighten the outer bung as the excess fluid would come through the plastic inner snorkel piece at this time, this maintaining the correct level for the transmission. It is important that the car is jacked up level during this process
