The Ross-Tech VCDS forums have posted auto-scans that show several modules that I can't seem to access on my OBDEleven, all listed below. Is this a known limitation? I guess it is possible my Atlas has different modules...

Not my car but i am not aware of any limitations in what OBD11 can see in terms of control units.
What you have to check is the car model (obviously the higher the spec the more likely there are to be modules that others don't have), age (VW Change things over time and move stuff around so for example on my car the lights (Leuchte) are all controlled from central electrics (09)) and location as US and Japanese cars can be set up differently

Both are same model year within a few months of each other build date wise, although it is possible they are tweaking as they go with the first model year. But seems more likely OBD11 is missing them. Do other Atlas owners have access to these modules with OBD11?

two other items to consider:
1/ Have you tried adding in the missing control units
2/ Have you confirmed that the car shown against your obd11 is the correct one

I did a scan and most of them popped up. Is there a manual way to add ones not found in scan? App has correct vehicle set.

Does adding the apps in this way modify only OBD11 or do they modify my car settings? I was able to add them (adaptation accepted) but not access them, and mow a gateway module is showing faults for missing modules.

Contact support via the app if you think your car has these control units but they are showing as not there (The module number is in black not green or red)
Update - Missed this bit
With regards to what is the effect of adding / taking off units my personal view has always been not to remove anything that is already show and live. I have not seen any documentation on the impact but my caution has always to be only remove units i added and know are not fitted to the car. I have never removed one that is fitted as I don't know the impact, maybe you can confirm with support and advise us all.
