Is there a way to delete all the changes we have made so that the dealer, if they desire, cant see whats been done?

If dealers really want to interrogate the myriad of memories within the car's complex computer network, they can find changes that were not in the car when it left the factory. It depends on the car, but VAG keeps a copy of the car's entire factory program in a central server back on the mother-ship. It's called "FAZIT" and it holds a copy of ever car (again, depending on type) by VIN. It's this facility that dealers use if any of the modules in your car need replacing and therefore need reprogramming. So, yes dealers are able to detect changes made by any after market diagnostic tool - including OBD11 BUT WHY WOULD A DEALER WANT TO DO THIS? If you have made changes that don't result in errors/faults, then I very much doubt that a dealer will go through the hassle of comparing the car's current database with the FAZIT version. It's not an easy process and for the dealer, time is money!!
However, if changes that you did make are the direct cause of an error/fault and you have taken the car to the dealer specifically to repair that error/fault - then yes, of course the dealer will know via their diagnostic process that a change has been made.
Using a tool like OBD11 carries certain responsibilities - there is only one person who is accountable for changes made with OBD11. So, my suggestion is to be careful and use the tool wisely!

And just to add to that, if you motor is one of the new SFD Protected cars then every time you make a change you have to get the Mothership permission to open up the control unit and your account details are stored against the request.
